木星方面から突如出現した謎の敵によって地球の移民性となる火星などが襲われると同時に、その勢力が地球へも襲ってくるのでした。そのような中、火星に取り残された移民団を救出すべく民間企業が、特徴ある艦長と乗務員と共に実験戦艦を送りこむのが本作・機動戦艦ナデシコです。

Suddenly appearing from the direction of Jupiter, mysterious enemies attacked Mars and other planets designated for human colonization, simultaneously launching an assault on Earth itself. Amidst this crisis, a private corporation sends an experimental battleship, manned by a distinctive captain and crew, to rescue the stranded colonists on Mars.
